The problem is that Steam installs the creation kit into Skyrim Special Edition. I did find a workaround. First uninstall the creation kit. Rename the SE folder to something else say 'Temp Skyrim Special Edition' . Rename the VR folder as 'Skyrim Special Edition'. Install the creation kit.
